What would be the best way to go about turning off the auto-displaying of sub-pages on a per-page basis? I like the functionality in general, but there are some pages where I need to explicitly control the order of the sub-pages appearing in the sidebar. I have accomplished this with a custom menu, but now I get two lists of sub-pages in the sidebar on that page.

To do it on a per page basis would be a bit tricky without editing the code in sidebar1.php.

You could create a child theme and copy across sidebar1.php. Then modify code at top of file that checks for page, to include a check for specific pages.
